About why SpecialShipping is so popular? Well, the author, whatever his name was, clearly wanted to make SpecialShipping a popular ship. So he decided to add in a lot of hints, like Pika and Chuchu. He also had them stand next to each other and have the String Shot thing. You know.
But that's no problem, really. It's all up to your opinions.

Is it because Yellow went to search for Red when he was missing?
Well She didn't found or Rescue Red , Giovanni Did !
And It was Green who sent her on that Journey in the first place and she was the only one in Red's friend circle who actually got close to finding Red.
Actually She would had found Red if She & Bill wasn't attacked .
If we are talking about ''Worth'' , Then the girl who deserve Red the Most is Misty !
She helped Red more then other 2 did .
Plus , Red shown more hint toward her then the Other 2 .
I mean , In GSE Saga Red saw Yellow as a Guy until the final chapter .
But since Misty might not appear at all so we can cut her out.
I think Red & Yellow relation is same as Green & Cris's relationship with Silver & Emerald.
Yellow , Silver & Emerald met Red, Green & Cris when they were vulnerable and start to look up to them after they changed their life .
As for Pika & Chuu , Red Pokemon breed with Emerald Pokemon as well.
Plus , Pikachu isn't Red's Main partner like Ash's Pikachu so it shouldn't matter that Pika & Chuu breed together.
As far as I see , Almost all Adventure Protagonist are getting romantically involve with their female counter-part.
Such as
-Gold & Cris's love & hate relationship
-Ruby & Sapphire already confessed.
-Dia has a crush on Platina
-Black & White obviously like each other .
So Red & Green are the more unconfirmed here .
But I support ''Luckyshipping'' Because I find it more Challenging then ''Special Shipping''.
This the same reason I supported Daikari (Digmon Adventure 02) despite Takari (Digimon Adventure 02) being a perfect couple.
It would be awesome if Green start to flirt with Red again to mess with Yellow & Misty (like old time) but later reveal she does has feeling for Red but she backing away because she doesn't find herself ''Worthy'' of Red compare to other girl after the thing she did with him in Past.
It will definably put a new twist in the manga .
Plus , Green might not deserve Red but Red obviously deserve Green more then other character because he always protected her even when she double crossed him.
